The "Customize the WiX Standard Bootstrapper Application Layout" docs at http://wixtoolset.org/documentation/manual/v3/bundle/wixstdba/wixstdba_customize.html are a good start. However, these docs should mention that any logo file that is still included in your customization (e.g. "logo.png" and "logoSide.png") will NOT be picked up from the WixStdBA.dll file; you must include your own copies as payload files in your bundle.wxs. (This caused me a couple hours' lost time trying to figure out why my customized UI wouldn't display.)
If you reference logo.png but do not include logo.png, the bootstrapper will simply fail to display, and the log will give you a non-helpful error message about failing to load the theme controls.
