Using Wix 3.10.0.2026 I added swid:tag to a Bundle (but not to Product elements)
<swid:Tag Regid="company.com" InstallPath="[InstallFolder]"/>
Installed the Bundle on clean Windows 8.1 Ent x64 successfully. Observed "swidtag" subfolder at [InstallFolder] path with the [WixBundleName].swidtag file.
Re-built the Bundle (and related packages after making unrelated changes) and moved Bundle files to the test system to run it as an "Upgrade" to the installed Bundle. Once the Upgrade succeeded, I observed that the "swidtag" folder was no longer present on the test system. To evaluate this further I ran a Bundle 'repair' and the swidtag" folder was still missing after the 'repair' succeeded. I then 'uninstalled' the bundle and then 'installed' the same (v2) Bundle, after which the swidtag folder did exist as expected. I captured all of the logs but they are very large because I did this experiment with our largest Bundle. I searched the log and did not find relevant snippets to post. I will look through the logs again for more information or create a simpler experiment.

I added the optional /@name attribute and injected the version number so that the file name changed between bundle builds, per Rob's suggestion, which works for me.
